Have you ever flown into an airport you know well and not realized that you were going into a budget or charter terminal?  It's very disconcerting because you think you know what you are doing, and you don't. 

So I wonder, why do some of the budget airlines at some airports have separate terminals?

I found the answer right here on budgetairlineguide.com, in the article about why they can sell seats so cheaply.  The budget terminals are more basic, and so charge lower landing fees.  This is, I guess, what allows airlines to fly into the major airport for a region, instead of a secondary option.
